Well Since i got my jag in november i havent really played my Junior to much. Today while playing it i noticed the high e strings intonation was off but all the other strings are almost perfect. I think its strange since the junior came with a wrap around bridge so i cant change intonation for one string i also noticed the nut on the junior has the high e very close to the fretboard but all the other strings are at a good height. What do i do?

I can't tell from the picture, but it is possible the nut slot for your high E has deepened and so the E string sits too low in the nut. This would explain the lower action, and could explain the intonation. The best solution is to replace the nut, and have the string slots cut by someone who knows what they're doing so it gets done properly.

That may not be the problem--but it's worth checking out.

Good advice from Zontar there.

I saw the steep curve in the nut, the high e side is alot lower, so i'd say that the nut has been changed previously by some hillbilly f*ck. New nut first as Zontar said and then go from there.

Other than the nut problem you can adjust the bridge back or forth via the grub screw that goes against the bridge post.

Wrapover bridges are notoriously a pain for intonation but at the same time are the best design ever for tone and resonance, it is so basic that nothing really comes between the wood and strings. Top hand built guitar companies use them regularly like PRS, Gordon Smith and Patrick Eggle because they know this.

You could get a replacement 'Badass' bridge that a lot of LP Junior users do because it makes intonation easy but if you can get that stock bridge working right.

im not so sure its the bridge since i can get all the other strings intonated perfectly but the high e doesnt seem to change at all ☹

If it is the top slot on the nut being too low, there is a temporary fix that i have done the odd time. Dop a little blob of super glue in the slot, wipe away any excess and let it set. It may solve the problem of the string sitting so low.

Other than that (if it is a Gibson) i would take it to a tech to have a new nut and set up.

as for replacing the nut would it be more a DIY or bring to shop job? Also i have a crappy broken noname electric i could take the nut off and swap.... What would you guys say?

If its a Gibson i would let the shop do the repair, it looks like it has grover machine heads from the pic though... is it an Epiphone model?

Nah its gibson i got new tuners after one broke but the grovers got messed up cosmetic wise when my house partially burnt down and this guitar was on a wall hanger just absorbing smoke. I guess i wait until wednesday and take it to my local shop and have them put a new nut in or whatever..

check out guitarparts resource, they have a wrap around bridge that is ajustable and fits into the same holes that you have now.

and as for the nut,

make sure that they are actually going to make the nut, and not grab a cheap plastic replacement out of a box.

Lol, i cannot turn you 'pro-wrapover bridge' then rob? Srsly, them top companies dont use them for cost cutting purposes.
