the guitars themselves differ slightly
69 ri: basswood, body contours
65:poplar, slab body.
both are well made instruments,
as for pickups the 65 ris are supposed to have more vintage spec'd pickups.
intonation is where notes lay on the scale of the guitar, and which fret will create which note. if it is off then the guitar will sound in tune in some spots on the neck and way out in others.
the jb junior was what you mentioned, i have heard good things about it but that it does not amount exactly to its bigger brother tonally. the Seymour Duncan hotrail is a poplular choice and fits in a single coil slot so it requires no body modification.
