theunknown22 This might sound dumb but did you tighten the neck plate? I would hate to think that the guitar has truss rod problems. Are you positive it's the neck that making the noise?
Fran May seem a silly question but do you use a leather strap? Somethimes a new leather strap can rub on the body horns (next to the strap buttons) and make a creaking noise that you can actually hear through your amp.
NathanStang75 This.I had that once so i stopped using leather straps.Also had a problem with coiled cables and stopped using those too.

Some say it ruins the amp, but I left mine like that for 5 minutes because I had a phone call come in. The amp is fine.
