You're way off.
If a guitar is intonated properly, then each string will be in perfect tune all the way along the neck. If the intonation is off, then you can tune the string to a specific note when played open, but it will become progressively less out of tune as you move move up the frets. You can check a guitar's intonation by comparing the open note of a string with the 12th fret note (seeing as that's an octave), if the guitar is properly intonated, these two notes should be perfectly in tune.
Thing is, intonation needs to be adjusted to accommodate things like de-tunings and so on because a regular setup only really accounts for your guitar being tuned to E standard. If you were to tune to, say, B standard, you would have to adjust to compensate, and you would do that by moving the whole bridge by a fraction of a millimetre rather than sitting fiddling with each individual saddle.
