intonation issues

I picked up a 2013 reissue blue jag-stang at an auction for $100 bucks. It didn't have strings or a bridge. I picked up a fender mustang bridge and when I tried to set the intonation I could not set the distance long enough on the bass E string, the saddle was screwed all the way back. It was very close though, only needed a mm or 2. Later I turned the bridge around and it fit and I could adjust all the string to be on tune at the same time open and on the twelfth fret with room to spare. I thought the distance for adjustment was the same front or back but I guess not or the saddle is different from front to back but not that much. So I turned the brdge back the correct way and used the graphite saddles, you can actually adjust them a little further back because of the way the screw hole is cut. But still could not get the base E intonation exactly right, still needed a mm or 2. Has anyone else seen this on a jag-stang?

I've seen it with heavy strings before on many guitars, not just the Jag-Stang. Might need to lighten the string gauge. The Low E is the biggest B**** to intonate IMHO b/c of this problem regardless of the guitar. Gaaah, having bad flashbacks to my .014 gauge string days.

Also, you could maybe compensate by moving the whole bridge back a little bit too, the bridge freely rocks in those two little thimble things in the body. Could be you have it pushed all the way toward the neck. I have almost spotless intonation on mine but I'm also running .009's and have the bridge centered.
