I grasp the concept now I've thaught about it, and I have a decent grounding in physics. However, consider at the same time that it is these slight imperfections that give a guitar some of it's idiosyncrasies and add to it's character. At the same time, a guitar is a very personal thing, and if it's something you feel would benefit you then do it, if not, then don't, at the same time, it still won't be perfect, it's only a slight compromise with marginal improvement over an already marginal issue.
I have seen these guitars you speak of with "perfect" fretts, and you know what, they look bloody uncomfortable, admitedly, I've never played one, so I reserve judgement.
On the issue of controll knobs, knobs which hold on with a screw will fit any type of shaft, knobs wich have the rumpled shape hole will only fit the split shaft type, this is regardless of what any hype says, I know this from practical experience.
Interestingly, on the subject of Intonation, I've been learning to play the Sarangi, which is a Nepalese instrument, similar-ish to the Violin family, it's quite strange, it has 4 strings and is tuned CDDc, with exception of the low C the strings are played in pairs, but only one is "fretted" at a time so there's always a droning D behind the playing. This means if the instrument is slightly out of tune or you miss the intonation it sounds complete crap!
The hardest part is, the bridge is half resting on goat skin, stretched over the bottom of the instrument like a drum (I'll get some pictures up at some point) so when you tighten or loosen a string all the others change too, bit like tuning with a floyd rose, but it also has wooden pegs, like a violin, so you turn it slightly and it changes almost a semitone. It takes me bloody ages to tune the damn thing.
